Three other Paris St Germain players also test positive, according to the French Ligue 1 club.
Argentina international Messi moved to PSG as a player from Barcelona. The 34-year old has now scored six goals across 16 competitions in Paris for the Parisian team.
Juan Bernat, defender and back-up goalkeeper Sergio Rico, as well as Nathan Bitumazala, midfielder were also positive.
PSG released a statement saying that four of its players were in isolation at the moment and are subject to appropriate medical protocols.
France recorded 219,126 COVID-19 confirmed cases during a Saturday 24-hour period. This is the fourth consecutive day of more than 200k cases.
France is now the fifth country to have more than 10,000,000 cases, joining Brazil, India and Brazil.
PSG leads the Ligue 1 Standings, with 46 points from 19 matches. Nice is 13 points below them.
The team will be travelling to Vannes, a third-tier club on Monday to play a round of 32 French Cup match.
